泊まる means “to stay overnight”: the subject is the person staying, and に marks the place. 泊める means “to let someone stay overnight” or “to put someone up”: the subject is the host, and を marks the guest.
泊 is a counter for nights spent away from home. Its reading changes with the number: 一泊 is one night, 二泊 is two nights, and 三泊 is three nights. 一泊二日 means “two days and one night.”
